With the 7/23 protein, error messages would appear once in a while saying "!!! Contact between residues GLU and ARG too close !!!". (Or GLU and TRP, or SER and VAL, or LEU and ILE.)

What are those messages trying to tell me ?

Those messages have always been there. It comes from a 3rd-party library we make use of and generally means a particularly bad structure was made. For all practical purposes, these can be ignored.
