With the current client, the default upload size is 5000 structures, although you can set it for 1k to 10k. At any time, you can choose to quit the program, and the program will attempt to upload the best structure for the set it's working on. If you finished a measely 10 structures and chose to quit, then it'll try to upload the best structure out of those 10, and add 10 to your score.

For the Beta client, on Generation 0, we run through 10k structures and pick out the best one. Then we take the best structure, and use it on Generation 1-250. We generated 50 structures, and the best one of those 50 gets passed on to the next generation. You have to finish a generation to upload the best structure of the 50, and get any points for it. The Beta Client saves its position every 5? structures during Generation 1-250, although you can change that default to as low as 1. If the system crashes, then it'll start off at the saved spot, not from structure 1 of that generation. If you quit the program, it supposedly saves the last finished structure and shuts itself down.
When you start the client up again, it takes off from the last saved point, and will attempt to upload when it gets to structure 50 and moves on to the next generation. :)

If I've described something here wrong, perhaps Howard or one of the other Beta folks will chime in with a correction.
