what will we have to do to get today's update, and when will we know to do it. this is my first time with the project where i'l need to do an update. do i need to download a new client, or just change an .ini file?

If you stop and upload your structures from your client, it will have to download a file (after a confirmation of a question). After finishing this, the client will be updated.
Then you may continue. But don't forget - after the update you may also continue with the old client for 24 hours with full computation of your structures (and again 24 hours after that with 50 % of the structures).

If you have the DF Client installed as a service, the first time it tries to upload results after the new client is available, it will automatically download the new client/protein and start working on it.

If you are running the command line client and you have not created the autoupdate.cfg file as stated in the docs, you will get a message on the screen telling you that a new version is available and it will ask you [y/n] if you want to download the new version. If you have already created the autoupdate.cfg file and set the value to 1, it will do the same as the service install above and handle everything for you automatically.

i currently have the DFGUI running, the main program is hidden, and running quiet. it's not running as a service. will dfGUI take care of the rest? i'm OMW out to work right now, so i guess i'l find out when i get home anyway.

As I said above, if you have the autoupdate.cfg file set with a 1 in it, the client will auto-update. If not, it will not auto-update.

The later versions of the command line client ask a series of questions when it is started up for the first time. Actually I think this happens whenever you start up without a handle.txt file. One of these questions is whether you want auto updates. If the software autoupdated itself then it is because you answered yes for that question. If it did not update you have to make the autoupdate.cfg file.
