Colors of the protein

I got a friend that I got involved in the project that wants to know if the colors have any special meaning that are generated by the protein.

if you are talking about the console output of the text client, AFAIK, it is totally random , just to look nice/pretty

if you are talking about the screensaver, i have no idea, i have never run the SS
