Looking at the nice energy graph that dgGUI produces, I see that my best energy has gone from averaging 26 (gens 40-100) up to 30 (through gen 150) and now averaging 34 (gen 176). Some thoughts:

1) This 'energy', is it the same number as the best "RMSD" structure number on the blueprint login page?

2) A higher energy is worse, correct?

3) Should I abandon these generations and start anew (I assume by deleting a few files in the distfold dir) since they don't seem to be producing good stuff? Or is it possible these #s can improve over the final gens?
It does appear that more points are awarded for the later gens -- but that seems anti-progress just to hold out for points when the holy grail is a better structure.

I believe the energy doesn't reflect how good the RMSD will be,so you may have a winning structure in there.

And if you delete any of the files form out of your distribfold dir you will have a mismatch between them and your filelist.txt file which would lead to a whole world of hurt.

So stick with it to gen 250 and it all starts over again.

Energy is loosely correlated with RMSD -- in theory, the lower the energy the lower the RMSD. But energy and RMSD are on different scales (a value of 20 for energy does not mean that that structure will have a value of 20 for RMSD), and the correlation is not perfect anyway (it's possible that some high-energy structures have a very low RMSD).

To restart at gen 0, you would want to stop the client, remove any file with your handle in its name, remove filelist.txt, and restart the client. But don't do this -- it is possible for your energy to come down (I think I've seen it jump from the 30's to the 10's), and it's also possible that these structures still have a low RMSD.
