We would like to thank all of our users for their participation in the CASP 6 experiment. We have managed to predict a total of eight targets using DFP. While this is only a small fraction of the targets that were available, we chose some of the hardest ones to predict, and are anxious to see how the present method compares with our other more manual method, as well as other protein folding approaches, after the meeting in December.

After having put forth all our resources towards participation in CASP 6
(http://predictioncenter.llnl.gov/casp6/Casp6.html), we now need to step back and conduct a thorough analysis of our results, as well as an in-depth evaluation of all the methods used, including Distributed Folding.

Having limited resources available in our Structure group, we are faced with the following options:

1. Continue running DFP with the current algorithm, tweaking code in the process
2. Implement Boris Steipe's protein fragment libraries into the Phase II algorithm
3. Modify the Phase II algorithm into a true genetic algorithm
4. Shut down the DF project entirely to focus on development and improvement of our core algorithm via data analysis of available results

We feel that the project would benefit most from taking a break, namely the latter option, while we put our efforts towards providing you with a more robust, scientifically cutting edge platform.

We would like to extend our sincere thanks to all the users who have participated in the project over the past two and a half years. We are grateful for the countless CPU hours you have given us, for your improvement ideas, and for relentlessly testing any changes we made as we progressed towards better software. We have learned much about writing robust software, and we hope you have learned a little about the exciting world of protein folding.

With your help, we have been able to generate large amounts of scientifically significant data that has advanced our understanding of protein folding, and has enabled us to improve our folding algorithms, which may one day allow us to predict protein structure and folding pathways from sequence.

However, due to the aforementioned reasons, we have decided to bring the
Distributed Folding Project to an end upon reaching the 10 billion target on the current protein or on October 1, 2004, whichever comes last. We truly hope that our loyal user community keeps checking back for future distributed projects, as we certainly intend to return with newer and better ideas.

With gratitude,

Christopher Hogue, Howard Feldman and the Distributed Folding team

I guess, looking on the bright side, the only good news is that we held off DPC :rotfl:

Ok, so where do we go from here?

First off, we need to keep crunching until the end, so the DPC don't put on one of their stampedes to snatch the trophy at the last minute.

I totally agree.

10 billion points still to go.
If we slack off the cows could stampede.

Better fire up the Farm again.

Hey! That's what we were doing, right? The aim was to generate enough results to thoroughly test the algorithm. Yeehaw! I'd say we done good. Drinks are on the house!

Hmmm. Guess I can shut down the mirror, huh? :p

IB, if you're not too tired, being re-TIRED and all, come on over and take back first place in FAD. :smoking:

I also agree with willy1, but I only have 2 computers atm.

Yes guys it looks like our battle is stopped by this unexpected en very sad news.

But you guys could take a look at TSC at this point in time however.

crap, so i have until the end of the month to try and retake #1 or lose it forever

crappy timing, i am shutting down all my work systems for 5 days :bang:

i won't be back online until sept 8

super pooper , i won't catch beth133 without my reserve fleet kicking in some Ghz :bonk:

holy crappoly :spank:

i know what i will be doing the next 3 weekends :p

So is there another project with similar characteristics:

1) Off-line folding
2) Service install
3) Public results

We seemed to be doing good on D2OL during the gauntlet.

Is there an easy way to install it as a service? Some nice program like dfGUI?

Darn, just as I was gearing up to pass Fozzie in DF :bang:

ronbo54, I don't think there is any way to get D2OL to install as a service and work properly.

There is nothing like dfGUI for D2OL but there is DSpy which is not bad at all: http://homepages.opencominc.com/smichael/dspy.html

One of the problems with D2OL is that the processes don't run at the lowest priority on Windows and you can't just use a util like my SetPriority to fix it because it spawns new processes at the original priority level every few minutes after it finishs work on a section. But fear not, I will be releasing a program soon that will take care of that problem. Stay tuned...

Jeff.

Thanks Jeff

dfGUI is a great program

Wish I had started using it sooner (just started a week ago).

I have to stick in the health areas for DC so it looks like UD grid and D2OL for a while

Ronbo,

don't forget TSC as well, also health related and same engine as D2OL..

I'm also sticking mainly to health related projects for now :)

Bok, I have never actually run TSC but I know it uses the D2OL engine. Does TSC also generate processes called "DockWin.exe" and "GridWin.exe" which are the ones that actually do all the crunching?

If yes, then my D2OL software will work for that as well.

Jeff.

Sure does... want me to beta test for you ? I'm mainly linux, but have a few windoze boxen around too.

Just tossed a box back on TSC too.

I was just looking at what would be easiest project to take first place.

TSC seems to have more heavy hitters now and during gauntlet we were doing great in D2OL.

All windoze boxen here. Look forward to trying out your new program.

Indeed thats our next stampede. FDC meets DPC again ???

For me however, i would like to greet you all. It was a nice time on your forum and batteling for the highest places.

Hope to cu somewhere else ....
