The process priority might still be low, but the thread priority of the calculation thread most probably has changed.
Tools that let you view and manipulate both process and thread priorities...
From my observation, it does get slower over time, probably because the structures have a lower A and the probability of generated structures having overlapping atoms/whatever makes a structure...

AFAIK foldtrajlite.exe has not been updated, at least during the last few automatic updates. There is the possibility to update it automatically, too, but for bandwidth reasons this is only done...
If you mean avoiding having to manually confirm updates, simply put a file named "autoupdate.cfg" with a single "1" in it in your distribfold directory.
