for the jump from Phase I to Phase II it was necessary to rebuild the DFgui, so that it can to work up the output (foldraijte.exe) .
it is possible that the next protein calculating is only for blind energy tests or not ?!

oh yes. these "protein changes" are normal, think of them as version 2.05, 2.06, 2.07 , not a BIG change like going from 2.47 to 3.00
dfGui and other 3rd party software works from protein to protein, no problem

Phase III is quite a ways off; and when it gets close to happening - we'll most likely be beta testing it before everyone tries it out. (Hopefully catching more problems than we did the first time..
The next protein update (and possibly a program update) will still be Phase II.
As for when.. It always happened on the Tuesday (EST) after we hit the goal; except for a few problem turnovers. (Like the last 2.. For the official decision - we'll have to wait for Howard or Elena to announce the changeover date.

- We will be switching to a new protein on Tuesday, October 28, at 11 AM EST. The main difference for this protein will be scoring purely based on energy, and not RMSD - i.e., we won't be "cheating" in scoring the structures. Note that this update will include an update to the client as well as a new protein to work on.
