If you don't do the 10,000 proteins, then you won't have anything to start with. Gen 1 uses the best protein from gen 0 as its starting point.
I noticed that I have always gotten my RMSD scores in the early stages of the generation set. I wonder if the quick 10,000 starting folds is necessary? Maybe it is better to just start with the regular folding. Non-scientific observation for sure.

I understand now, I just assumed that the program used the amino acid chain to fold and just kept trying to fold that chain at random.
